What is the protocol for applying to the school I received my Ph.D. from? I have been at another asst. prof. position for 3 years, but the place I graduated from has a position that I want to apply for. Is it okay to apply even though my letter writers are on the faculty at the institution I am applying for?

I'd ask your letter writers what they think, obvs. If this is even a possibility, it definitely won't happen unless you lay a lot of groundwork first...

The institution I graduated from ("top 20") said they just don't hire their own graduates. Although it is possible much later (after you've become "well established" in the field while working elsewhere), they prefer that you go out into the world and make a name for yourself (and their graduate program). I've also been told that the transition from teacher/student to peer is a bit odd when considering things like tenure/retention. I'm guessing though that they would make an exception if you were a superstar

I agree with "mostly no." I've heard it called "incestuous" until there has been enough space and time to demonstrate that you've succeeded on your own. But really, why not just ask your letter writers? They likely have a quick and easy opinion on the matter and can save you the time and energy from stressing about it.
